Seven people were killed in clashes between Afghan security forces and demonstrators across Afghanistan who were angry at the burning of Muslim holy books.
The demonstrations prompted the U.S. to lock down its embassy and bar its staff from traveling.
The burning incident tapped into anti-foreign sentiment fueled by a popular perception that foreign troops disrespect Afghan culture and Islam.
NATO apologized Tuesday for the burning of the books, which had been pulled from the shelves of the Parwan Detention Facility, adjoining Bagram Air Field.
A?spokesman for ISAF, the US-led international forces in Afghanistan, said it is still unclear why several Qurans sent to a burn pit for disposal or who gave the orders.
German Gen. Karsten Jacobsen said an ISAF investigation is already under way to determine why and who gave the order to gather up the materials for disposal, and if there was any misconduct those responsible would be held accountable.
Jacobsen offered however that it appears those who gave the order may have been unaware that the Korans and other religious materials were included in the material marked for disposal.?
Jacobsen said early reports have not been confirmed that prisoners at the detention facility in Parwan were writing in the Qurans and using the Qurans to pass extremist and inflammatory messages to other prisoners.
Jacobsen added however that "even if that were true, it would not change the violent situation in the streets."

Geological cycle causes biodiversity booms and busts every 60 million years, research suggests

A mysterious cycle of booms and busts in marine biodiversity over the past 500 million years could be tied to a periodic uplifting of the world's continents, scientists report in the March issue of The Journal of Geology.
The researchers discovered periodic increases in the amount of the isotope strontium-87 found in marine fossils. The timing of these increases corresponds to previously discovered low points in marine biodiversity that occur in the fossil record roughly every 60 million years. Adrian Melott, a Professor of Physics and Astronomy at the University of Kansas and the study's lead author, thinks these periodic extinctions and the increased amounts Sr-87 are linked.
"Strontium-87 is produced by radioactive decay of another element, rubidium, which is common in igneous rocks in continental crust," Melott said. "So, when a lot of this type of rock erodes, a lot more Sr-87 is dumped into the ocean, and its fraction rises compared with another strontium isotope, Sr-86."
An uplifting of the continents, Melott explains, is the most likely explanation for this type of massive erosion event.
"Continental uplift increases erosion in several ways," he said. "First, it pushes the continental basement rocks containing rubidium up to where they are exposed to erosive forces. Uplift also creates highlands and mountains where glaciers and freeze-thaw cycles erode rock. The steep slopes cause faster water flow in streams and sheet-wash from rains, which strips off the soil and exposes bedrock. Uplift also elevates the deeper-seated igneous rocks where the Sr-87 is sequestered, permitting it to be exposed, eroded, and put into the ocean."
The massive continental uplift suggested by the strontium data would also reduce sea depth along the continental shelf where most sea animals live. That loss of habitat due to shallow water, Melott and collaborators say, could be the reason for the periodic mass extinctions and periodic decline in diversity found in the marine fossil record.
"What we're seeing could be evidence of a 'pulse of the earth' phenomenon," Melott said. "There are some theoretical works which suggest that convection of mantle plumes, rather like a lava lamp, should be coordinated in periodic waves." The result of this convection deep inside the earth could be a rhythmic throbbing?almost like a cartoon thumb smacked with a hammer?that pushes the continents up and down.
Melott's data suggest that such pulses likely affected the North American continent. The same phenomenon may have affected other continents as well, but more research would be needed to show that, he says.

Genomic instability caused by an erosion of the protective caps on chromosomes, followed by activation of an enzyme that reinforces those caps, allows malignant cells to evade destruction and acquire more deadly characteristics, researchers report in the journal Cell.
In a strain of mice engineered to develop prostate cancer, all mice that went through this two-step process developed lethal cancer and 25 percent had the disease spread to the spine. Two groups of mice that avoided this cycle developed only precancerous lesions or localized prostate cancer.
A comparative analysis of genetic changes in the metastatic mouse tumors and those found in metastatic human prostate cancer identified the Smad4 gene as a driver in bone metastasis. Fourteen other genes were found to be associated with human prostate cancer prognosis.
The research focused on telomeres -- repeat nucleotide sequences at the tips of chromosomes that prevent genomic damage during cell division. Telomeres shorten with each cell division, eventually permitting genomic instability in the cells that normally causes these abnormal cells to die.
In cancer the enzyme telomerase becomes activated and lengthens telomeres, preserving damaged cells to survive and reproduce. Telomerase is inactive in normal cells.
Telomerase activation confers new strengths on tumors "These in vivo mouse studies, together with human and mouse prostate cancer genomic data, provide evidence that telomere dysfunction plays a critical role in prostate cancer initiation and progression," said co-senior author Lynda Chin, professor and chair of The Univ. of Texas MD Anderson Cancer Center's Department of Genomic Medicine.
"Our studies also show that telomerase activation after genomic instability caused by telomere dysfunction enables evolving cancers to progress and acquire new biological properties, including central features of advanced human prostate cancer," Chin said.
Chin, co-senior author and MD Anderson President Ronald DePinho, and colleagues conducted this research while at Dana-Farber Cancer Institute in Boston.
Telomere dysfunction, fired-up telomerase, cause bone metastasis The team took a strain of mice with both the p53 and pten tumor-suppressing genes knocked out that normally develop nonmetastatic prostate cancer and engineered some to express telomerase. They were cross-bred for several generations.
Control mice with intact telomeres (either wild-type mice or those with telomerase expressed) avoided the genomic instability caused by telomere shortening. All of these mice developed locally invasive, nonmetastatic prostate cancer.
Mice without telomerase were subject to telomere dysfunction and genetic changes and developed precancerous high-grade prostate intraepithelial neoplasia (HPIN) but 60 percent of them did not progress to prostate cancer. Signs of programmed cell death triggered by genetic abnormalities abounded in this group.
Mice subject to telomere dysfunction, genomic instability and telomerase activation also developed HPIN but then progressed to lethal bulky tumors, with 5 of 20 developing spinal metastases that were not seen in the genome-stable mice.
"Not only did telomerase reactivation bypass the cancer progression block that arises with telomere dysfunction, it also conferred a new property - bone metastasis - that was not seen in tumors that did not go through telomere dysfunction followed by telomerase reactivation," said first author Zhihu Ding, formerly of Dana-Farber and now with Sanofi-Aventis, Inc.
"This provides the first genetic evidence that telomerase reactivation and genome stabilization are necessary to drive full malignant progression in epithelial cancers," Ding said.
Aligning genetic alterations in mice and humans Chin, Ding and colleagues analyzed gene copy number aberrations -- genes deleted or amplified -- in 18 advanced tumors from the mice and 194 human prostate tumors.
They found 22 of the 94 copy number alterations involving deletion or amplification of 741 genes identified in mice were similar to those found in humans. A series of analyses of changes found in bone metastases pointed to deletions of the Smad4 tumor-suppressor gene, which regulates the transforming growth factor beta (TGF-?) pathway.
The team took this finding back to the mouse model with tumor suppressors p53 and pten knocked out. These mice don't develop bone metastasis, but when the researchers also knocked out Smad4, more aggressive tumors developed, including bone metastasis in three of 24 mice.
Genes prognostic for human prostate cancer Next, they looked at 14 genes in nine molecular pathways found to be enriched in bone metastasis to see if they were prognostic for recurrence (as measured by PSA levels after surgery) among 140 prostate cancer patients.
The 14-gene set was significantly prognostic of biochemical recurrence, providing evidence of their biological relevance to human prostate cancer, but the researchers noted that their individual contributions and mechanisms of action will require further research.
"Overall, our findings validate? the integrative approach of employing genotype-phenotype correlations found in the mouse model with the power of genomic and bioinformatic analyses to discover and explain molecular mechanisms that drive prostate cancer," said co-first author Chang-Jiun Wu.

Proview has reportedly filed more than 40 lawsuits in different provincial courts, so we may see victories (or defeats) reported on a regular basis, although most of these court ruling will ultimately be governed either by an out of court settlement, or when a higher Chinese court makes a final ruling.
Apple isn?t content to sit around and wait for that ruling, however, and has sent a cease and desist letter to Proview officials, claiming that Proview is releasing information to the press about their copyright deal that it knows to be false; Apple indicates that these claims injure their reputation, and are threatening to sue Proview for defamation if they continue to make such claims to the media.
With Proview looking to file suit in the U.S. against Apple, and Apple now threatening to open up another line of attack in the Chinese courts, it?s not clear who will blink first. Apple certainly has some of the best lawyers that money can buy, but in China at least Proview is playing on its home court.
We feel certain that this will eventually be resolved out of court, for now the companies are jostling for leverage to see who gets to dictate the terms of such an agreement. One small bit of relief for the rest of the world ? both sides seem to agree that it?s unlikely that Chinese officials would agree to Proview's request to block exports of the iPad out of China, so this set of lawsuits is unlikely to have a significant impact on customers in the rest of the world.

MEXICO CITY -- Around 44 prisoners died in battles between rival drug cartels in a prison in northern Mexico on Sunday, with victims being beaten, stabbed and stoned to death, according to officials.
"We can't rule out the possibility that some prisoners escaped, which also could be a motive if the fight started as a distraction," Reuters quoted Jorge Domene, security spokesman for the Nuevo Leon state government, as saying.
Inmates at the prison in Monterrey, about 140 miles from the border with Texas, include members of Mexico's Gulf cartel as well as the feared Zetas cartel.
The outburst in Apodaca prison would be the second-largest "mass homicide" in the state of Nuevo Leon's history, after an attack on a casino left 52 dead in August, according to Mexican magazine Proceso (Link in Spanish). In May, 14 inmates were killed and burned in Apodaca's psychiatric area, according to the magazine.
Authorities said clashes erupted at around 2 a.m. local time (3 a.m. ET), after which a fire broke out.? Unidentified sources told Proceso that gunfire was also heard. However, Domene told Milenion magazine that no?firearms were used during the violence (Link in Spanish). Officials had regained control of Apodaca by 9 a.m. (10 a.m. ET)
Mexico's 'super labs' send meth pouring across border
Corrupt prison guards may have been involved in facilitating the disturbance at the prison and authorities were holding all the prison officials for questioning, Domene said late Sunday.
In recent years there have been a number of prison breaks in Mexico, sometimes with the aid of complicit guards.
Sunday's violence was the second deadly incident at a Latin American prison within a week. Desperate overcrowding in Honduras' prisons last week led to a massive fire in a run-down jail that killed more than 350 inmates.
NBC's Kerry Sanders reports that more than 350 people are dead after an enraged inmate set the Comayagua prison in Honduras on fire. Doctors say the survivors suffered burns over 65 percent of their body.
The prison in Monterrey is, like many in Mexico, overcrowded as a result of the five-year-old drug war President Felipe Calderon has been waging against cartels.
The prison held about 80 percent more prisoners than it was designed for, Domene said, adding many of the inmates were charged with federal crimes related to drug trafficking.
In Mexico, where prisoners held on federal drug charges are mixed with common criminals, the system is troubled by violence tied to the powerful drug cartels battling for control of smuggling routes along the U.S.-Mexican border.
Officials: Honduras prison fire kills hundreds
Collusion between guards and prisoners is also a long-standing problem. In the most notorious example, collusion led to the escape of Mexico's most wanted man, Joaquin "Shorty" Guzman, from jail in a laundry basket in 2001.
In 2010, more than 140 inmates escaped through the front gate of a prison in Tamaulipas state, helped by prison officials.
About 50,000 people have been killed in Mexico in the past five years since Calderon launched an army-backed offensive against drug gangs shortly after taking office.

Studies linked to better understanding of cancer drugs
Johns Hopkins and National Taiwan University researchers have discovered more details about how an energy sensing "thermostat" protein determines whether cells will store or use their energy reserves.
In a report in the Feb. 9 edition of Nature, the researchers showed that a chemical modification on the thermostat protein changes how it's controlled. Without the modification, cells use stored energy, and with it, they default to stockpiling resources. When cells don't properly allocate their energy supply, they can die off or become cancerous. The Johns Hopkins team focused especially on enzymes that add or remove so-called acetyl groups from protein molecules.
"Understanding how cells are affected by adding acetyl groups to proteins, particularly those involved in energy use, is important because there is increasing use of drugs that block acetyl-removing enzymes for treatment of cancer and neurodegenerative diseases," says Jef Boeke, Ph.D., professor of molecular biology, genetics and oncology, and director of the High Throughput Biology Center at the Johns Hopkins University School of Medicine. "Blocking acetyl-removing enzymes turns on anticancer genes that help fight cancer; however, it is not known what other genes and cellular processes may also be affected by these treatments."
To determine which enzymes remove acetyl chemical groups from which proteins, the researchers engineered human cells with reduced levels of each of 12 enzymes known to remove acetyl chemical groups. In each of these cell lines, they then turned down each of about 20,000 genes and used a DNA "chip" to identify which genes were affected by reduced levels of the acetyl-removing enzymes. The DNA chip highlighted a specific interaction between the thermostat protein, AMP-activated protein kinase (AMPK), and one of the acetyl-removing enzymes, HDAC1.
With less HDAC, AMPK was turned "off," presumably because it retains its acetyl group, the researchers concluded. AMPK acts like an energy thermostat because when energy levels are low in the cell, AMPK kick-starts processes that use the cell's energy reserves and cuts off reactions that store energy. On the other hand, when the cell has plenty of energy, AMPK turns off, causing energy in the form of sugar and fats being stored for later use.
Because the HDAC1 protein turned on AMPK, the researchers presumed there would be a corresponding acetyl-adding enzyme to specifically turn off AMPK. To find this enzyme, they extracted AMPK protein from eight different cell lines, each with reduced levels of a type of acetyl-adding enzyme. They found that AMPK in cells with reduced levels of this acetyl-adding enzyme, called p300, was less acetylated than in cells containing normal amounts of p300.
To confirm the idea that adding or removing acetyl groups directly affects how AMPK controls the way the cell uses energy, they measured the cell's energy stores with the help of a dye that accumulates in the fat globules of a cell. The dye let them estimate the size of fat globules that store energy. The cells unable to add acetyl to AMPK contained less of the dye and therefore smaller fat globules compared to normal human cells. Conversely, the cells unable to remove acetyl groups from AMPK contained more of the dye, indicating bigger fat globules. Studies linked to better understanding of cancer drugs
Johns Hopkins and National Taiwan University researchers have discovered more details about how an energy sensing "thermostat" protein determines whether cells will store or use their energy reserves.
In a report in the Feb. 9 edition of Nature, the researchers showed that a chemical modification on the thermostat protein changes how it's controlled. Without the modification, cells use stored energy, and with it, they default to stockpiling resources. When cells don't properly allocate their energy supply, they can die off or become cancerous. The Johns Hopkins team focused especially on enzymes that add or remove so-called acetyl groups from protein molecules.
"Understanding how cells are affected by adding acetyl groups to proteins, particularly those involved in energy use, is important because there is increasing use of drugs that block acetyl-removing enzymes for treatment of cancer and neurodegenerative diseases," says Jef Boeke, Ph.D., professor of molecular biology, genetics and oncology, and director of the High Throughput Biology Center at the Johns Hopkins University School of Medicine. "Blocking acetyl-removing enzymes turns on anticancer genes that help fight cancer; however, it is not known what other genes and cellular processes may also be affected by these treatments."
To determine which enzymes remove acetyl chemical groups from which proteins, the researchers engineered human cells with reduced levels of each of 12 enzymes known to remove acetyl chemical groups. In each of these cell lines, they then turned down each of about 20,000 genes and used a DNA "chip" to identify which genes were affected by reduced levels of the acetyl-removing enzymes. The DNA chip highlighted a specific interaction between the thermostat protein, AMP-activated protein kinase (AMPK), and one of the acetyl-removing enzymes, HDAC1.
With less HDAC, AMPK was turned "off," presumably because it retains its acetyl group, the researchers concluded. AMPK acts like an energy thermostat because when energy levels are low in the cell, AMPK kick-starts processes that use the cell's energy reserves and cuts off reactions that store energy. On the other hand, when the cell has plenty of energy, AMPK turns off, causing energy in the form of sugar and fats being stored for later use.
Because the HDAC1 protein turned on AMPK, the researchers presumed there would be a corresponding acetyl-adding enzyme to specifically turn off AMPK. To find this enzyme, they extracted AMPK protein from eight different cell lines, each with reduced levels of a type of acetyl-adding enzyme. They found that AMPK in cells with reduced levels of this acetyl-adding enzyme, called p300, was less acetylated than in cells containing normal amounts of p300.
To confirm the idea that adding or removing acetyl groups directly affects how AMPK controls the way the cell uses energy, they measured the cell's energy stores with the help of a dye that accumulates in the fat globules of a cell. The dye let them estimate the size of fat globules that store energy. The cells unable to add acetyl to AMPK contained less of the dye and therefore smaller fat globules compared to normal human cells. Conversely, the cells unable to remove acetyl groups from AMPK contained more of the dye, indicating bigger fat globules. The research team concluded that when AMPK contains acetyl groups the cell uses less of its energy reserves than when AMPK does not contain acetyl groups.
